You may want to check out IPcop ( www.ipcop.org , It's a distro that was made just to be a firewall...
But if you don't want to have a pre-packaged setup, you may want to check out Snort ( www.snortids.org (I think.)) It's a Intrusion Detection System, that will alert you of (not stop) trojans, viruses, exploits, portscans, filesharing, etc etc

Hello my fellow penguin holders,
Does anyone of you perhaps know of a firewall like application that can
check whether an application may be allowed to access the Internet or not?
I have found descriptions for ipchains how to block specific ports from the
inside. But that won't stop a trojan horse or something like that from using
the network access.
On my win-box the firewall handles this quite easy. It makes a md5 checksum
of the files so it can even see if a program has been changed. (I use Kerio
personal firewall)
