You said you didn't have to use NTFS, so how about keeping your rsync and use an encrypted Linux filesystem on the flash drive?

Maybe I should bite the bullet, do a full backup for as long as it takes, and then see how long a differential takes. If differentials are reasonably quick, then I don't have a problem ... I guess. Maybe it is just to do with those initial calcs ... still, compared to plain old rsync, seems a heavy price to pay for just adding encryption.
