Windows can't boot from an extended partition, but it can boot from a
primary partition other than the first. At least XP can... I am not
sure about 98. You could try what I did:
Use the Linux install CD in rescue mode to create a small (~100mb)
primary partition to serve as /boot.
Let the Windows installer make its own partition. It won't use
partitions it didn't create. It sees but does not complain about the
small "unknown" partition.
Then install Linux. It should detect and install a boot loader option
for Windows.
