Looks like you hit one of those backwards compatible deptartment of redundency department features.

Normally you have this (X-4.x, similar in X-3.x)....

hera:~ # ll /usr/bin/X11/X
lrwxrwxrwx    1 root     root           16 Feb  7 10:31 /usr/bin/X11/X -> /var/X11R6/bin/X
hera:~ # ll /var/X11R6/bin/X
lrwxrwxrwx    1 root     root           22 Feb  7 21:42 /var/X11R6/bin/X -> /usr/X11R6/bin/XFree86

a link to a link to the binary.  In 3.x, it isn't XFree86, but the accelerator specific binary.

So, create the links as needed.  Are you running X-4.x? (if not, why the heck not?)

If /usr/X11R6/bin/XFree86 is missing (still assuming X-4.x) then re-install / apt-get X itself.
