There is a group at GaTech (I don't know who they are) that developed an
on the fly computational chemistry PDB output to PDF for 3D web display
system. They were taking basically text output of trajectories and
coordinates from a computation and using SGI Open Inventor to create PDF
files. They then used whatever applets were needed to display the PDFs
in web browsers. The system let you see your computation as it
happened. I know this sounds like it doesn't apply, but moving from one
file type to another is a strong point under Linux. I think the input
format of the Open Source Document is the important ingrediant. What is
it? A myriad of file types? Or are people working in a similar format?

PS. Does anyone know who that group at GaTech is?
